There are some mutants among SHIELD, the reason they are there is because it is the safest place for them. To avoid public shame they are serving the people to keep them safe. They were military before they got hired by SHIELD. Luckily, the X-gene is not widely known - thanks to the fact that SHIELD and HYDRA’s peace treaty placed all the info around it in the hands of HYDRA. A few mutants were able to find sanctuary within SHIELD due to this… but SHIELD has fallen. And now HYDRA is all they have left.

None are as before. Appearances, powers, names, backstories… every bit of it is scrambled. The only one unaffected by it all? Wolverine, but even then; the man is not as he is in other realities due to the hand of the Red Skull. Nothing is as it should be, but that is what makes it perfect for Earth-313.
